In the course of today because I was sharing here I REALLY SAW how this fear is affecting her multiple times a day, when she feels she has to get out of my way. Also noticed that it is mainly an issue in the bedroom where the vet-capture occurred...
she has no problem coming to me. It’s only if I go towards where she’s at. And I think thats as stuck a fear response as the carrier.
Like you say the carrier fear is likely permanent. But I can’t deal with the fear of me being permanent too!

what I don’t understand about the carrier advice is how having the carrier in the house will make her less afraid of ME or TREATS.
We have limited space, I could have it permanently in a corner for the years to come, but how does that stop her running away from me...

Eating a lot of something doesn’t cause an allergy
if you look at the ingredient list on any cat food there are dozens. Even different flavors in one brand may have ingredients that differ or are in different proportions than in the primary “flavor”.

Update: I put a 2nd kibble bowl in the carrier (and a different flavor than the perpetual feeder). This has been interesting to other cats so she quickly followed suit eating in there. She is also toy motivated, so I decided it’s a good place to store toys too.

I hear the concern from @calicosrspecial about him feeling trapped or like pray in a crate. That's a real thing.
Maybe it can be mitigated by;
a) cloth over crate to cover top and 3 sides (so hes not 'vulnerable' from all directions), - ie throw a blanket over it, except one side. and
b)...
Try a Felaway mister? also, not much help, but oxyclean works well for cat pee on things you can launder - and is cheap
