Female cats marking their territory?

My 2 female cats (Patches and Blackie) do not get along. I keep Blackie upstairs most of the time in order to keep the peace. Occasionally Patches will come upstairs to explore. Over the last month I saw Patches urinate on Blackie's pillow bed and found more urine at the window perch area. I have tried putting a 3 foot gate on the stairway, but Patches either climbs it or jumps it. I'm much more careful about what Patches is doing when she comes upstairs now. I separate them as best I can. I bring Blackie in my room and night and close the door. I also close the door to the room with the window perch.

My question to you guys... Do any of you have female cats that mark territory like this? I know males do this, but never heard of female cats doing this.
