I would pinch the line while administering the B12, just to ensure it's all delivered. Yes, just flushing the line with the remaining fluid will flush out the line. Nothing further needed.

IV setups are the same for cats as humans and I've been starting IVs on people for 43 years. As long as there is some fluid in the drip chamber and the air is purged out of the tubing, you're good to go.
Don't have any advice to reduce the loss. A female cat be impregnated by different male cats in the same litter of kittens. The difference is probably different fathers.
