Update:
Spoke to Sonic's ENT vet yesterday evening about his lab results (swabs and biopsies) - no sign of bacterial, fungal, viral, parastite issues, no cell changes detected meaning no sign of cancer or pre-cancerous cells.
So the diagnosis (having ruled out most other options) is that it is inflammation caused by an allergy.
The vet dealing with his case is going to talk to a feline respiratory allergy specialist and get back to me to let me know the course of action they recommend - will most likely be treatment of the symptoms aimed at reducing the congestion and making him feel more comfortable (he is fine in himself just a bit sneezy and snotty, he is still enjoying all the things he likes in life very well and is eating fine even with the congestion, so action to reduce the symptoms sounds good to me). I'll also enquire about whether an air purifier with a HEPA filter etc. may help.
