Can I ask what type of litter do you use, and is it the same in both boxes?
I've done a lot of cat-sitting, and it reminds me of a cat that would only poop on certain litters, and pee on other ones, but we could never find one that he would use for both.
you could also try leaving clothes that smell like you too, or a blanket or pillow. One of my boys loves to pull out bras from the washbasket and sleep on them, and it seems to help him relax
Do the confrontations happen in the same place each time? If so, try and have some 'ways to escape' nearby, like things that Peanut can jump on to get past so he doesn't feel as cornered. It sounds like they get on well enough that this could just be playtime
Alfie still uses the bathroom box, and it's still his favourite, but he has used the new one a few times (as has William). Rupert hasn't used the new one yet. Rupert's favourite pooping box is the living room one in the corner.
We couldn't get Rupert to stop peeing in the bathroom at the old...

Do they have certain places they like to hang out separately? If so, try putting a small cloth in each area where they like to hang out, and then after a week, switch the cloths- it's a good wayto get the other cat's scent near a place where the other feels relaxed. Like other people have said...
