It sounds a bit mean but think about who you introduce her to for a bit too.
No doubt you want everyone to meet your new family member but to avoid experiences that might scare her and put her off people try to stick to people who are quieter and more sensitive to reading cat behaviour...
It is so tough, and worrying, when this happens. It can take time to figure out what's bothering her so along with additional litter trays you might want to think about protecting furniture and other places she seems to be attracted to. Clean thoroughly with the urine off stuff as you are but...

Getting a crate and encouraging him to see as a safe place is a great idea.

Mouse is very quiet and rarely meows, and purrs are almost silent. Sometimes he comes up to me (silently of course, he is a stealth hunter cat 😂) and to get my attention he stretches up with one paw then taps me gently and gives a little huff. Funny guy. 😻
